no, it means that in their mind they are trying to help. Unless it is like "ill pray for your soul" or something like that because im not religious....
So i guess it depends on the context.

if it makes that person feel better i wouldn't feel offended, but i wouldn't feel like they'd be actually helping me either. i assume people get an "i am praying for you" if they're in some bad shape.
